Does anybody have photos or suggestions on the best deck design that would allow for leaving the basement windows exposed and continue to let in the sunlight and view?
Make a walkway or hall type section starting at each patio door, then wrap the deck around with a railing. Plant the open area by the basement window with an attractive ground cover though, or something shade loving like hostas. This is the closest photo I could find... [houzz=

We are also not ruling out the possibility of putting in stairs from the two doors that could lead down to a ground-level wood deck or patio. But the distance between the doors to the windows is proving to be a real design challenge.
use a metal open mesh to span the 1st 4' This has the avantage of not getting water bounce on the siding. U could also consider laminated wire glass in the window areas.
You could always leave an opening on the deck surface for the windows. Some building supply places will let you do a free deck design. I believe homedepot does this.
